Here's my theory:
The Altador plot is not really over, that's why there are no prizes, and you can still work on it. I think that maybe the ship will continue the AP, maybe tying it into Lutari Island.
Not really much chance of that, but it explains why there are no plot prizes.

I noticed this also. When I first explored the ship I read all the info on the missing pet.. I then thought this might be part of a plot. lol so I read up. Glad to see we have a spot to talk about this :P Also I figured those 2 islands were worth somethin.. lol.. donno .. thanks for the link to the game  and the other links too. I will probly keep a close eye on all of this :P

they said something about going to Mystery Island.. maybe its their next stop...but nothing appeared at Mystery Island yet so its just a theory....

That's because wherever it is, it's not active yet. It's probably visible, just not linked. The first linked island screenshot is probably correct; the mountains around most of its coastline gives it an almost Shangri-La hidden feel (though obviously as an island, rather than a valley within a vast mountain range).
I think that the Altador Plot is completely separate from this.

It seems that this is indeed, a new plot. There's a second chapter to the original comic and everything. I think that Shenkuu theory is shaping up quite nicely. ^.^
