Uhh.. I found it in a guide somewhere.. I read it there, but I haven't got it myself.. i was thinking this is an important step.. so I was trying to find the guide, or any guide, that shows the steps on how to get the secret message..

Are you sure that the secret message your talking about isn't part of the Altador plot or any other previous plots?

The Secret Message is part of the Cyrodrakes Gaze plot.
According to this plot guide, http://petpages.neopets.com/~Euthe it couldn't be seen when the ship was in the air around Faerieland because the ship has to be in the water in order to see the message.

Yeah.. Maraqua.. you think it would sink..? Hmm.. how about Terror Mountain..? Or the Lost Desert..? They're pretty strange for a ship to dock there..

It proved it had strange abilities after it flew to Faerieland. Maraqua doesn't seem altogether very unlikely.
Maybe it will go to Altador. That has water nearby.
